I would simple edit the MW Right Side and create a new sketch on the inside face. Then I would Project Sketch 1, under the assembly) onto this sketch and then create holes on the projected sketch. Make sure you activate the MW Right Side to be sure the holes are added to the correct component. You really did give yourself a lot of grief by creating all your components early and not activating them to place the respective features into. You have a really complex timeline as a result. Model is attached.

I would delete what you have for the right side component right now (the whole component) and mirror the left side component.
what your trying to do isn't working b/c when you mirror faces or features, those faces or features have to operate on the same body you mirroring from.
Thanks - that fixes the issue, and now I understand why it was not working.
