Avoiding islands on a boolean cut operation

Hi everyone,
At the risk of showing my complete lack of CAD experience here....
I'm trying to perform a boolean cut operation using two solid models - a BREP converted from an organic shape .STL, and an extruded rectangle. The goal is to use the organic shape to cut it's own shape out of the rectangular model, to be able to use it as soft jaws on a milling machine.
The boolean operation works as intended, but I've noticed that when using a concave shape to cut another shape, it will leave "islands" of the original model that are not removed where the concavity is. I understand why it does that (the boolean operation is doing exactly what I told it to), but is there a quick/easy way to have the operation remove the intervening part of the body, as would be preferable for soft jaw machining?
I've attached a couple of screenshots of what I'm describing here. Hopefully I'm missing something obvious!
