I can`t understand what the key difference between 2 cases.

The modeler algorithm is hard to understand sometimes so that is why you need different methods up your sleeve.  The Fillet tool wants to see edges.  You method of selecting the faces and let this find the edges gave you an issue.  Well change your method of finding the edges.  Using a Window selection of the whole model bypasses this edge seeking issue and it works just fine for the whole model.  Take a look at the Screencast.

Thanks for help.
Your method partially solving my problem.
I need fillets only at the top and bottom, and no fillets on vertical edges.

Even in this simple case fusion fails

Fusion acts unpredictable, and too random in this case, look at video.
Each time, Fusion tells, that anothere edge become problem. And do fillet as cylindric part is separate. No nice and continous filled like in MOI.

Okay, I solved it.
I made very tiny fillets at sharp corners
