You're not alone in this, I have similar issues as well. And FYI it's not only the hole command, even the cut command will affect other components that is supposedly "not active"

The active component toggle is intended to specify the component to which the feature you are creating will belong. For example, if you activate a component while creating a sketch, that sketch will be nested beneath the selected component. This is important if you want to maintain clean and logical assembly structure.
Cut operations will cut anything that is visible (and nothing that is invisible), irrespective of activation. Our goal here was to keep the boolean logic simple - what you see is what you cut.
Design intent aside, this approach has proven a bit confusing for several users. We'd like to provide some ability to specify the bodies/components that are cut within the feature dialogs. Would that address your concerns?
I would like to be able to set which bodies are effected by an operation within it's parameters. A problem I run into is that I will edit an operation but since a different set of bodies is visible from the when I created the operation I'll effect a change in scope I didn't intend. If the scope of effect of the operation was a parameter of the operation, it would "remember" what to effect instead of going on what is currently visible every time it's modified.
An Add/Remove participant control(s) would give us the flexibility to change design intent and make significant design changes without needing to "foresee" components are impacted by which features.
