Try to figure out how we can help you without having a sample file available, otherwise you've pretty much shot down all the guesses to date.
Or do this:
Start a new layout. Do nothing more with it than set the size and select the printer. Set nothing else.
Create a new viewport using the core MVIEW command (type it, don't click on any buttons), do nothing more with that command than draw a rectangular viewport: you will see your entire model with all layers on/thawed visible by default (typical for all of us).
Now scale it and find the spot you wanted in the other viewport: you still have missing layers? Probably not, right? copy/paste this viewport into the other layout, turn it on if it turns off, and you have a fix.
Or do this:
