Either you did not manually save your workspace after making the changes with WSSAVE command, and it got dropped on a restart, or you started AutoCAD with an old startup that called an external ARG file and it removed it for you.
When you add/drop menus and customizations, take a few moments, manually save workspaces and actively export your AutoCAD custom profile after creating it, and then, for backup, use the EXPORT AUTOCAD SETTINGS external program to save and restore if needed.
