Unless you set it to ignore layers, then it won't delete similar objects on different layers.
It won't delete attributes that are in blocks. If you have attributes that are not in a block, you've got bigger problems.
Quantity take offs should probably be done after overkill.
Overkill is used to help fix improper drafting. If what it deletes is important to you, you need a more robust tool and should probably take a look at how these drawings are being generated. Focus on preventing the duplicates from happening in the first place.

Drafting is a breeze and Revit doesn't always work the way you think it should.
