As @pendean said, keep custom content separate.   Also, just because a file has a .PAT extension, it doesn't mean that it is formatted to be read by Autodesk.  Adobe is no Autodesk. You would need to open at least on file in that folder to determine whether it could be used.  As to the number of folders, it is more convenient to have content you use regularly in one folder but you could have as many folders as you want to keep up with. Put the folder locations in your profile.  Job related hatch patterns should go in each job folder IMO.
