When I use a large solid to subtract multiple parts, once I execute the operation, all of the parts are made as one, How could I do this and still have them as their own entity?

I usually just copy my cutting object from base point 0,0,0.
Subtract single item, paste cutting object back at 0,0,0, repeat.

To do this, you will have to use plugins. for example AVC Drill which has DRI and GAP commands. These commands do each subtraction separately and do not glue the results together. In addition, the commands process the previously selected objects, the subtracted solid is not removed, and you can set up a subtraction with a gap.

If the parts are not physically touching you can use the SOLIDEDIT command to separate them.
Solidedit>Body>separate solids
