As for that part, that's because it's an Extrusion that happens to be of a Rectangle as base shape.  It can let you change the height of the Extrusion directly, but if the base shape were some amoeba-like thing, what could it list in the Properties that would let you "directly" change the shape of it?

For a rectangular prism shape at least, if you want to be able to change all three dimensions in Properties, use the BOX command, rather than Extruding a Rectangle:

[But no, if you then round the corners as in your other image, you will no longer be able to change the original box's dimensions in Properties.]
