Ok guys... I dug in a bit more on the matter last night and finally, I have been able to figure out what's going on. I repeated the whole process 5 times last night with variations in each step to pin-point the exact reason and it turned out to be as follows.

 

1. it is definitely the google backup & sync application which is causing the problem.

2. backup and sync is doing some sort of trouble which is irreversible and that's why when I copied the whole folder to a different location, the rename options was still greyed out.

3. In the etransmit setup, if you set CAD to purge each file in the package before saving the zip file, the problem would be fixed somehow. if the purge option is not on, the problem would persist.

4. after doing etransmit, you can copy back the whole folder to the original location. before starting to copy, make sure that the google backup & sync application is not running. Also, before copying, make sure to delete a hidden file named "desktop" from every sub-folder. this file is created by google backup & sync to identify the folder as a part of its syncing items. You can use CAD and rename option won't be greyed out - you can rename and renumber any and all files.

5. the problem will return if you run the google backup and sync app again.

 

All in all - Back & Sync can't be used while working on SSM. the only way out is to manually take backups to google drive instead of automatic and live syncing by the google application.
