Hi,
Im using AutoCAD 2016 for the Mac and I can't figure out how to dock the pallets? (I originally was using 2017 but the buttons on the pallets were not working so I went back to 2016.)

Welcome to Autodesk Forums!
In AutoCAD 2016 for Mac you can dock Palettes only to the right or left side of the display : drag the palette to the one of the display sides until you see blue "ghost" Line, than release mouse.
Command window and Status Bar can be docked only to the bottom edge of the display.
You cannot dock Palettes to the drawing window itself.

I have an external monitor on my macbook where the orientation is set up with the external monitor above my macbook where I can move the mouse up and down between screens. When I try to dock the Tool Set palette with this set up to the left side it does not dock and instead dissapears or blinks down to my laptop monitor. The laptop monitor will not allow me to dock on the left side either. It does work correctly on the right side though.

Another question: where you keep AutoCAD drawing window? On laptop screen or on external monitor?
