I'm going to suggest a few things that may help since I cant really figure out whats gong on by those pictures.  One thing you can try is telling it how much stock there is to cut in the milling tab.  By putting a value in the total stock field lets say .375 this will help the software know how much stock there is to remove.  Also go in your rough stepover tab for that toolpath and give it a smaller value than its default value. For example .190.  This will shorten its step over and may help you with this problem.  

 

Another thing you can try is using a stock curve...project your geometry from your stock model and chain it into a curve then go to the stock curve button and select that curve as the boundary for your part.  I hope this helped!
