Haven't had to do that in a long time but, in past life, we would use a machined reference feature or create one in the first setup (think hole or pocket) then, in second setup, after moving part in X-axis as you describe, make sure the reference feature was still within travel limits, then use it for pickup of X,Y location.  I'm not a regular FCam user but am guessing you'd then have a new origin for each setup.  The new origin being the reference feature you created in the previous setup.
