Mill Drill holes are too deep

Why is it that when I use mill drill for a hole it is always to deep? I specify for a hole to be milled to a depth of .0625 yet in the post it comes out to .1 deep as if it were still adding in extra depth for a drill point or something. This is the only thing I can think of that it might be as it seems to vary with the hole size. Is this correct? is there a way to avoid this? I can't be drilling or machining into my vacuum plate. The only work around I have found is to create each hole as a side which can take a huge amount of time on some parts that can have a couple hundred holes. I have attached a file with just a few holes of different sizes and every size is being machined to a different depth.
