Different Stock for each setup
I don't want to use the stock model for Setup2 that I use in Setup1 because the I don't want to be cutting a lot of air and I want the simulation to better represent the amount of material being removed. How I do create/assign a different stock model for a new setup?

The easiest most effective way would be to create another file- which sucks. You can use a curve for calculation purposes and you can do stock model- but it seems more like a work around and a lot of extra work.

It depends on how much work (how many features) you have in each operation. If there's only a few features then making a few curves to define the stock boundaries (and limit toolpath) isn't a big deal, and it keeps everything in one file. However if you have many features then creating a separate file for the second operation and using a different stock definition is probably easier.
We use both of these solutions.

I use STL. files to calculate new stock models for the next setups.
Just simulate the setup1 in 3D, head over to "view", "simulation", "save simulation".
This function will save the simulated part as a stl.-file.
You can simply import that .stl in the same file (and of course into a new file), calculate a stockmodel and use this for setup2 calulations.
In file "no_stockmodel_in_setup2" you´ll notice the air cutting part in setup2 at the first cutting depth.
