Hi lonniecady,
I can answer two of your questions related to modeling in Fusion. There are other CAM experts that can help you with any CAM-specific questions.
First, yes, Fusion does support counterbore and countersunk holes:

Threads can be applied to either cylinder. In this case, I chose the lower cylinder:
For now, we have implemented threads and holes as separate features. We have discussed combining them, but for now our short-term plan is to keep them separate.
For your second question, regarding NPT threads: No, unfortuately, today we do not support NPT threads. It is certainly on our list to support in the future, but we have not yet gotten around to it.
