That looks like a fairly complex scenario you have going on there. It would be pretty difficult to diagnose the problems and create a code solution for it remotely (without having the files to test with). I would suggest that you attempt to solve the problem(s) through manual means, while keeping the process of what you had to do to solve it manually in mind. If it can be solved manually, then there is hope for being able to do so by code.
If you were to provide a sample file for us to test on, make sure it doesn't contain any proprietary or personal data that you don't want the public to have access to. I usually recommend creating a much simpler example file and recreate a similar (but simpler) scenario within it that causes the same type of problem. When we solve the similar problem in that test file, you can then use the same technique(s) to solve the larger scale problem in your actual working files.
