Storm and Sanitary Open Channel-to-Open Channel Junction

When routing two open channels through a junction, how is the junction defined so that it doesn't act as a manhole?  I am designing a roadside open channel network in a rural area which has multiple subbasins flowing in at different points in the system, which require a junction to inlet into.  Therefore I have an open channel which must flow through the junction to allow the subbasin runoff to enter the system. Additionally, the open channel system passes under the roadways at some points through defined culverts.  How are the junctions defined which connect an open channel to a culvert, and then back to open channel?  Thank you!

Did you ever find out how to do this? I have come across the same problem.
