That doesn't seem unexpected.  Are you sure those cut plane and display above settings are reasonable for millimeter units?  That would put the cut plane only an 1-1/2" above the floor.  I would think 1300 would be a better cut plane height and 2625+- would be a better display above setting. That said, you can override the cut plane for a window and the wall that hosts the window. You can also change the display settings.  I don't think you can remove the wall hatch below the window though if its above the cut plane.

I have solve this problem like so.

I have changed wall cut plane on that level to cut windows and also manually add cut plane to cut doors to get rid of additional contour lines on the door frame.

My cut plane is 1900 which tends to catch most windows including small toilet windows high on wall.
You can edit a cut plane for any one wall but if you have more than one window that are high and low it can be tricky.
As said, you can tell a window (by style or object) to ignore the cut plane of the wall and show anyway but the wall still doesn't cut.  I generally use a masking object to hide the wall and it needs to sit at the same elevation as the wall (0,0?).  Draw a rectangle around the window, select it and turn it into a masking object (right click option?) and select the wall to add to hide.
