What is the best method to modify grating. In this case I want to remove the notched out portion, so that its squared up in the corner.

If you model a seperate peice of graiting to fill the notch area then you can use the "Merge plates" command, it will work with Gratings also.

That looks to be a "Polygon" piece of grating.  Using the plate tools under the Features tab in the advance tool pallet works as well.  I would delete and move the grip points to make it work.  The other reply of adding in the missing area and merging the plates should work, but it may change the orientation of the grating if you have it a specific direction.

It is a polygon created grating. I have tried moving the grips, but it wont let me put grips on top of grips. I have explored all the features in the advanced tool palette, but haven't come across the tool I need to delete the grips?

You can extend the notch past the original plate so you get something that looks like the image below, then you can use "Split plate by 2 points" to remove the addition section you dont need.Split plates by 2 points.JPG

You can't have multiple vertices in the same location.  But that isn't stopping you from removing the unnecessary ones.  Check out the screencast.

In my case that tool creates a chamfered corner, then if I pick chamfer, it cuts along one of the chamfered edges and shortens the plate instead of deleting the chamfer.

That is why you need to move one of the vertices into the proper position then delete the other two.
