Create Prototypes Folder in your project folder, and copy your prototype there.
Then select Model and select the prototype if you are using Dwgs styles:
If you are using processes, they have to be set up to use your prototype if name is different than the default prototype name.
Example: Selected Assemblies Each on B, Filename Selector is ANSI-B Per Assembly
And the prototypes used would be ....ANSI B:
You can even change how would the dwg name appear, (%Flat (1) is dwg number, (1) is the number of zeros in front), and you can add Phase or similar if you need to).
In case you don't want to create Prototypes Folder, you can re-name the customized prototype to match the existing prototype name.
Default prototype name can be set in MT, filter Prototype:
