Layers are shown in the drop down menu from the ribbon but when I open the layer manager no layers are visible. I can click in the empty space and the layer will highlight. See attached.

That is weired. Try a different or new workspace and see if it still happens. Also you may want to check the seetings on your layer manager.
Is All, or one of the other filters, selected in the left pane in the Layer Manager? You may be filtering out everything.
It's not an issue of me filtering layers it's an issue with them not being shown. If you look at the attached pic you'll see I can click on a layer and have it show but everything else is invisible. Best answer will have to goto video card. Kinda crappy that all I'm running is plain AutoCAD 2012 with a FirePro card and have these problems. After checking Autodesk's approved card list the card I have is listed as fully certified and reccomended when using 3DS but not plain ACAD.
Have you tried enabling or disableing hardware acceleration?
