Proboolean Subtraction and Union Issue

Hi again everyone,
Wouldn't be posting again if I could help it, but it seems I've hit another snag, this time regarding proboolean.
I know it can be clunky and touchy at times, but when it works it is beautiful.
My problems are as follows;
I am trying to punch a window shape through a 3D wall using 'move' and 'subtraction' in proboolean. Problem is, when I click on the window object, both that and the main model disappears. It will not make a hole like I need.
Before this, (before I cut the mesh) it simply said the boolean was 'invalid' and to check for self-intersections, whatever that means. I can't find out how to check for those, is there a way?
Any solutions for getting my window to make a hole? Both objects can be seen in the first image.
Intersections are my issue with the proboolean 'union' tool too. I plan to use my model to 3d print, but I have multiple objects intersecting each other at the moment. When I try and 'union' two boxes however, with one half way inside the other, union will cut off the intersections and merge the objects, thus making them hollow. This is the desired effect.
However, when I try the same with an arch molding and the arch itself on the main mesh, both disappear. This can be seen in the second image. What is the best way to remove intersections with models?
Hopefully these issues aren't too vague, but if anyone needs further details let me know.
