Yea, that happens a lot to me as well.
What I do is put it back like I want it and then save a new 'maxstart.max' file. I also go to 'Manage Workspaces' in the upper right and save the workspace as 'Save Default State.'
Sometimes I play with making the 'maxstart.max' file 'Read Only' by right clicking on it so Max can't alter it. But that keeps Max for saving workspace changes you want to make if you have the option enabled in the Customization settings.
That mostly has it working again, well, until it doesn't. Then I do it all again.
