Copy Design file reference error

When I'm trying to do a copy design I sometimes get this error. I have ran the Update file reference tool on all files involved and still no luck.

What I found is that if you run the update file reference and then just refresh the copy design. It doesn't refresh the updated file references. You have to close copy design and run it again and then it works.
