It could be that the Column Shortening lost association with the Column base at some point?

For reference I tried every which way and the steps you took but could not repeat the error so would assume it was model related rather than the connection.

Glad its all sorted!

I am working on a project in Revit where I have a structural concrete stub column with a steel column on top, which includes a base plate. When I attempt to lower the level of both columns:

Issue with Movement: The steel column moves with the level change, but the base plate does not follow, remaining at the original height.

Error on Recreation: If I delete the base plate and try to place a new one at the correct level, I receive an error stating "Invalid type or number of input elements".

It should move with the items unless the Connections it is just a 3D Family?

Does it have an association with the Column or Level/Reference Level it is Placed? Was it just copied?

The only thing I can think is that it may have been customised and lots some association at some point or in some instances if a Connection has been placed at the opposite end of a Column is can cause other ends of columns to not act as expected?

The warning is typically called when it does not recognise an element as a Structural Category or more than 2 items selected? If it was more than 2 there would be a another number reference so I would recommend looking at the Columns!

As regards recreating the Baseplate this does not need 2 items to input you can just pick the Top Column Element, is the Stub Below as Structural Column this will hopefully resolve the Number of elements issue but I can use both method here without issue?

I dont normally have issues with connections so I have no idea what it is, I checked everything but eventually I got it to work, in quite a weird way..

Originally, I changed the column shortening to value based so I can leave a gap for grout, so I thought maybe it has something to with that.
So, I changed the level of ALL the columns.
Then I edited the connection and changed the shortening from value to plate thickness then it moved down.
Then I had to go edit it again to change it back to value. Then it worked. So I have no idea what the actual problem is.
