I finally got it. When you put holes in it, it does something funny to the beam. If you do the opening first then the holes, it works. That stinks though cause I have a lot that I have to redo now.

Oh well. At least I know now!

Is there a way to make a filleted edge to an L-channel? I try the opening by face, but I think it is cutting from the origin of the L channel which doesn't cut the end like I want. Basically its just cutting air. And I can't cut to a reference plane as those are only straight lines.

Opening by Face is a right tool to do it if your don't have any modifier (from Steel tab) applied to the beam.

Or, you can use Contour Cut under Steel tab.
