in Revit 2023, every time I open a model that contains at least one analytical element, a warning will be displayed at the end of the upgrade process: "Some annotations, schedules, view templates, filters, and views related to analytical elements might be modified or lost during the upgrade process."

this error window doesn't seem to be trappable by code (ie. Application_FailuresProcessing) and blocks the automatic process of the model (custom code) , after it is opened, until it's closed by the user
Is there a way to eliminate the message or intercept it somehow?

Yes, definitely. If worst comes to worst, you can use the native Windows API to catch and dismiss this dialogue. Look at the various options listed in The Building Coder topic group on detecting and handling dialogues and failures:

thanks for the fast reply

I cannot use Application.FailuresProcessing because this event doesn't trap this warning

also cannot use ControlledApplication.DialogBoxShowing as I use IExternalDBApplication not IExternalApplication

so the only way seems using your JtClicker , isn't it? or there is another solution that I haven't found?

I gave to the "Greg" solution here https://thebuildingcoder.typepad.com/blog/2009/10/dismiss-dialogue-using-windows-api.html a try and it works with some small mods

loading process is slower but finally I can trap warning dialog and close it

I really can't understand why this warning hasn't been included, along with all the others, in the Application.FailuresProcessing event or is not given the possibility to disable it: really disheartening

since the dialogbox does not contemplate any action, as for the other warnings, the best solution could be to add a property of OpenOptions, something like oo.IgnoreAnalyticalElements, to open document

The development team replied:

You should respond to the DialogBoxShowing event callbacks and overrides, I think. It's not actually a document "failure" which is why it doesn't work with FailuresProcessing.

Didn't you say that you tried that?

as I said I cannot use ControlledApplication.DialogBoxShowing as I use (Implements) IExternalDBApplication, not IExternalApplication

I know it's not a document "failure" , for this reason I proposed to add a property of OpenOptions, something like oo.IgnoreAnalyticalElements, to open document: that way works even without UI

Their opinion also makes sense: If they are operating in an interactive session of Revit they should be able to use IExternalApplication. I expect they may be trying to keep their code split validly between DB and UI levels (which is great; it allows the DB code to work with Design Automation API), so they might need a specific small UI Application subscribing to and dismissing just this notice.

Is that feasible for you? Or is the JtClicker approach easier? Would you care to share your JtClicker implementation, in case other have need for it as well? Thank you!

for many reasons I prefer to don't use UI so it's easier to use the "JtClicker approach"

I doubt it. Well, there are Windows utilities that you can use, of course. Standard Windows automation. They can click buttons for you, i.e., simulate the user interaction:
