There are three setups and two toolpaths in each setup. I do not see any issue with any of them. Could you point out specifically in which setup you think you are having the issue?

I use 2D adaptive to rough a channel and leave stock on the floor and sides. I then use 3D Parallel to finish floor and sides. The tool path is correct when x-axis is in the direction of parallel tool path and "Pass Direction" is 0-degree. However, when x-axis is perpendicular to parallel tool path and I set "Pass Direction" to 90-degrees, the tool path is not complete and does not clear stock on side and floor. See attached

I also posted this same message incorrectly in the Mfg forum, but can't figure out how to edit, delete or move my post?

in setup 2, WCS x-axis is perpendicular to tool travel.

in setup 3, WCS x-axis if parallel to tool travel.

tool travel is set at correct angle to make the cut.

in setup 3, all remaining material in the floor and sides is cleared.

in setup 2, the remaining material is not cleared.

changing the WCS changes the tool path.

the only changes between setup 2 and setup 3 is the WCS and to angle of tool travel to make the cut.

but, the tool path is very different.

is this my mistake?

It seems the lead-in and lead-out cannot be changed to pick up off the material. I am hoping @seth.madore can take a look at this and comment.
