I've seen similar issues recently with animation. Can you upload a screen cast or the play back video of this?

I created multiple storyboards to show a bookcase being put together. When I used the reverse storyboard function, (so the animation would show the bookcase being put together), I had a issue. All the parts that I moved in the storyboard moved to places I had not put them. When I selected the reverse storyboard function again the parts were all moving the way they were supposed to.

I attached a video showing the storyboard before reversing and then after reversing.

In the last instance i saw of the jump in location it was due to the components being moved in model space rather than transformed in the animation space.

In that case I was able to get it to work by setting the visibility to OFF in scratch and transforming them while off. Then turning them back on or visible and setting the transform to return home.

It really came down to the visibility state being the issue. So this worked for me:

Hide them in scratch

Transforming them while hidden

Showing them after the transfrom

Restore home to their model space location.

I've not tested this method with a reverse - but if you'd like you can send me a link to the file to ryan.bales@autodesk.com and i can take a look.
