Sorry to jump in here, but I was curious about this as well. The difference is that you pre-selected the cylinders. I have to say that I have never seen anyone do that before... I'll have to think a bit to even try to guess what that really means, as what Joint requires is an implicit Joint Origin, which means that you have to select not only the cylinder, but an end of the cylinder.

Anyway, if you are interested in a workaround, just start the command, and then pick the cylindrical faces. In the meantime, I will file this as a bug and we will look into it a bit more. Thanks for sharing the model and the screencast.

I have a very simple assembly. It consists of an imported STEP sub-assembly and a simple component in the higher level assembly.
When I go to make a joint between components the preview shows up exactly how I would expect it to, but once I click OK the joint is rotated 90°. When I go to edit the mate afterwards it shows both components as "Missing joint origin reference".

I have restarted Fusion360 and my PC, and I have also created an entirely new assembly file (using the same imported sub-assembly but a new version of the simple component).

Hmmm... I don't see the same thing here. This is probably one of those cases that is only reproducible if I pick exactly the geometry you picked Ain exactly the sequence. I've seen this before but often have not been bale to reproduce it.

Could you make are a screencast ?

Screencast: https://autode.sk/2tYGXLG

Note, the same process was shown in the original attached image.

Doesn't seem to matter which geometry or sequence I use. I have tried numerous combinations. Every time I try to make a joint between any two cylindrical faces it previews correctly then blows up. doesn't matter whether I use the rotor shaft or the one of the mounting holes on the stator.
I should have noted right away that I haven't used the software in a while, and so this is the first time using it since it updated.

@TrippyLighting wrote:

Hmmm...
