This is "normally" because you have one of them as an instance of the other. If you use copy/paste it creates an instance. Right click on one of them in the browser and select "make independent"

@Anonymous - the behavior you are seeing is because you are using Align/Move in the "Bodies" mode. Instead, choose "Components", from the Objects dropdown, and I suspect you will get the results you expect.

To position/orient components into their final assembled state you should be using the joints in the assemble menu.

The move command is mostly a modeling tool (move face or move body) not a tool to get a component into the right spot.

A few position capture features in an assembly are also not a problem, but you should not rely on those for what essentially should be assembly joints.
