Mirror (Features) Issue

I've been learning the software and have had good experiences with the multitude of YouTube videos out there to help me along the way. I'm trying to learn to group actions in my timeline to better track my steps. As I progressed later into this design, I was having a problem with mirroring. I slid my timeline way back to ensure the problem was not introduced during some later steps. At the point where the video starts, the actions I took so far were:

Sketch/Extrude on Default Plane

Create Offset Plane

Sketch/Extrude on Offset Plane

Create a Loft between the two

Create a shell

Extrude the bottom out of the body.

Split the body (top/mid/Base)

I draw a simple sketch on one of the faces and extrude a hole from the object to the other side of the object.

I then mirror the Feature using a default plane, and the "preview" shows it will go where I expect it to. The problem is, a hole gets blown partially in the base. I don't understand why?
