Not sure what I'm looking at. Why do you write "Setting the part to X,Y,Z zero is not needed," If you don't need to start with the tool at the Coordinate Axis 0,0,0 location identified in the Setup, How do you align the operations of the different setups required to make a part? Maybe I need a primer on how to locate parts on the mill

I use Fusion 360 with a CNC Masters Jr Mill. I downloaded the post processor and everything works reasonably well but I'm not sure how to set the X, Y, Z zero. For example, if a part has top and bottom machining operations, I always struggle to get the top and bottom aligned to "true" zero. How do you turn the stock over to the other side and perfectly align the stock so that operations on this side will align perfectly to machining operations on the first side. While this should be straightforward, for me its always an adventure.

Also, It seems like getting the Z set right is hit or miss as I'm not sure of what factors in Fusion or the Jr Mill affect the Z position.

Setup of the part is critical and I seem to be missing something. Could someone direct me to threads that deal with this? Haven't found a good one yet. Comments are appreciated.

Setting the part to X,Y,Z zero is not needed, in the manner you are asking.

What you are looking for is established in the Setup. Take a look at the first portion of this screencast:

Aligning the part is done in the Setup (in CAM workspace)

The initial part of my answer was speaking more to the idea of physically moving the model to align it to XYZ.

The Screencast shows you what you would need to do to establish a setup

The section that is relevant to you starts at the 0:25 second mark
