Rank is correct as overlapping polygons do not cause errors. This is definitely an error with the orphans part of polygons

Polygons are not dropping all orphans and I am having to manually cut them out. I cannot replicate this reliably but after checking all my polygon options, every polygon should be dropping orphans. Manually having to remove polygons that should be dropped is an added problem and slows the checking workflow drastically

Have you used the 'rank' to order the polygons properly?

Not sure if my problem is exactly the same, but in my current design, I have a GND polygon/plane that covers a BGA (rank 2) and then a polygon/plane covering the entire PCB (rank 6), with some different settings. When the big plane is added, I get a bunch of orphans inside the BGA plane. The problem here occurs when 2 overlapping planes are connected to the same net.
