In this assembly I have created a sub-assembly "Side frame" highlight in yellow in the tree. I copied and pasted the sub back into the assembly (green highlight in the tree) and attempted to join it to the opposite side. As you can see the projected geometry used in the creation of the sub assembly as moved to the join position but the bodies are left behind in the initial position location when they where copied in. This is the second time this has happened for me so there is something not right with how I am approaching this from time to time. If anyone can spot the reason why this occurs please let me know.

I have not had a chance to look at the design itself, but I have a suspicion: It's not the "bodies" that have not moved, it is the child components of the sub-assembly. If you created joints between the sub-assemblies themselves, all that will do is guarantee that the sub-assemblies are moved (and it looks as if the sketches here are owned by the sub-assembly). Child components are not rigidly constrained to the sub-assembly in Fusion - they are free to move (or not move) independently from the sub-assembly itself. The usual method for getting the behavior that I suspect you want is: Create rigid groups or other rigid joints between all components in the sub-assembly, then create joints between those components in the parent assembly. If I have time later, I will look at the design, but likely others will also look at it.

@jeff_strater has gone over all the information related to your issue, I will not repeat it. I am including a Screencast of the processes I would use to quickly, not necessarily the best, add Joints to this assembly. Rigid Groups are OK but I usually do not use them. Model is attached and as I said in the Screencast, I broke the external links so I could send the file back as a F3D file instead of the F3Z file you supplied. You probably will only want to use it with my Screencast, then fix yours to maintain the linked files.
