It seems the Merge command is only supported when you're not capturing the design history. You do this by either having the option set to not capture design history, or you can have a base feature within a parametric design which is essentially a direct modeling island within the parametric design. The picture below shows one way to define if you're capturing the design history by using the gear in the lower-right corner of the Fusion window.

You create a Base feature by using the Create Base Feature command in the Create menu.

I disable capture history, there is no merge faces

I'm still seeing it. It's in the Modify panel of the PATCH workspace and is between the Unstitch and Reverse Normal commands. If I'm capturing design history, then the command is not there.
