For me it can work with multiple objects.

Looking to your screenshot it says, that you have 29056 objects selected (that is like "multiple", isn't it)

Jut the last line tells you, that you have selected one object twice, that is rejected then.

How can I export the new file and keep the new alignment.

Sorry that I don't understand that question. After aligning the objects they have a new position, same es command _MOVE, _ROTATE or _SCALE ... just save the drawing, same as after moving a line.

It might also help what type of "export" you mean?

Export to another CAD-format ... use command _EXPORT
Export parts of your drawing into a new DWG ... use command _WBLOCK
Export to anything else ... please let us know the format you'd like your geometry to export to

Another possibility, to "export" the entire drawing to another drawing file in the same version: SAVEAS if you want to be taken into the new drawing, or if you want to remain in the source drawing, SAVE [typed in, not via any so-called "save" menu item or ribbon icon or Ctrl+S, all of which really give you the QSAVE command].
