A lot of improvements were made to the reliability of Viewbase in AutoCAD 2017. Do you have access to that version or newer? You typically don't want to move Viewbase views from version to version but you could grab a Trial of 2018 and see how the model performs in that version.

When things turn dark red I save and restart. Have the parts that disappear been edited? Is it the original version of the part selected for the viewbase, or are you now looking at a copy of the original that needs to be added back into the selection?

When you first notice this happening, left-click the parent view, select 'Edit View', 'Model Space Selection. This will bring you back into model space where you can confirm all of the desired objects are selected as being part of that base view.
