Something I noticed is that it's trying to cap an adjacent "hole" using one of the same vertices, so is there anyway to only cap a single hole without doing ones around it?

Whenever I try to cap a certain hole in a model I'm working on, it seems to cap around the entire interior of the model instead of the selected hole for what seems like no logical reason whatsoever. It does this for multiple different holes around the model, but there are some that work perfectly fine.

if you want to CAP specific Polygons... u can select his three edges and click on command CAP,, not the Modifier CapHole

Because Caphole Modifier will be affecting the WHOLE Mesh or the WHOLE POLY....

so after selecting edges,,, look at the commands on the right side go down down u will see Bridge and CAP... try and see ,, and make sure the Vertices points are welded...
