I'd love to have an option to create sub-folders in Views and Sections. Similar to how folders can be created for Viewpoints in Navisworks. This will help immensely when I have 100 views that I want to quickly go through without having to scroll for 2 minutes.

Not sure what the folder system looks like in Navisworks but if I understand your goal, you can accomplish this kind of sub-categorization by adding new project parameters to the view category and then changing your project browser organization grouping and sorting to categorize by that new view parameter. Just keep whatever grouping and sorting you have now and add the new parameter to the next available "Then by:". You will have to set that parameter for each view to specify the correct "folder" for that view, but you could also control that parameter with view templates to automate that process if it is pretty consistent.
