Transitioning from Multiple project files to one

I am new to Vault and am having a few issues I was hoping someone could excplain.  The overall task I am having difficulty with is converting our past projects into one project with in Vault. One project file would be best for our application after investigating the pros and cons of each. 

 

One error that I keep getting when trying to open a file with in Vault says,

"The following locantion(s) in your project are currently unavailable. If you continue opening the file, you may experiance significantly slower performance than normal. 

Library

C:\users\username\Documents\Vault\Libraries"

I read that this issue might be because Inventor is looking in the wrong project file. I am not sure how to change which project file to look in? 

 

Also similar to this, when I go to open some files I get the option of which project file to use. 

 

Does anyone know what I might be doing wrong, or a good way to fix this?

 

Note: Another big issue is that our previous file structure was poor and is in multiple drives so we are also going to clean these up so they are more efficient.
