Is there a way to set the measure tool to stay horizontal or vertical when you are measuring between two points that are not?

Of course, but it depends on the kind of elements these points belong to.
Try it for your self and you will see those little dashed lines like when
you draw walls, showing the "ortho".

You can also use the Shift key to force orthagonal (relative to your view,
not the elements in question) movement.
