I have been having the same problem as well as several other companies that we work with. It is very aggravating. I have found that sometimes "hiding" the other referenced files (appended file) or layers except the one you need to measure sometimes helps.
"I feel you pain!" Let me know if you get anywhere with this. It never happened in older versions of Navisworks. I am using Navis Simulate and Mangage. Both have this issue.

Are you also using Navisworks 2010? Please let us know if the same is happening on 2012. Resizing the viewing window may help on this.
Which Operating Systems are you both on? Is this 32 or 64 bit? Do you have any service packs installed?
This issue says it has a solution, but I don't see what the solution is.
I am using Navisworks Manage 2011 on a Windows 7 64-bit machine. This is what happens:
1 - I open the measure palette.
2 - I click on the point to point measurement icon.
3 - I try to move the cursor over to click on the model.
4 - The instant the cursor crosses over into the main viewing window, it jumps to the farthest upper left corner of my desktop; as in all the way in the upper left of the monitor to the left of my main monitor. (I run a three monitor setup with the main Navisworks window on my middle monitor.)
I do not have 2012 installed on my system to see if it still happens in there. (Was that the solution: install 2012?) It did not happen to me in NW 2009 on the same system. I tried resizing the viewing window which did not help.
You can try installing 2012 from the website and run it in trial mode

We believe this should be fixed in the 2012 release.
I am having a similar problem. I'm using Navisworks Simulate 2012 on a win 7 64 bit machine. When I load a file for one project I cannot snap to anything when I go to measure. It appears that none of the snaps work and I can't click on surfaces either. When you try to click on the face of an AutoCAD solid for example it ignores the object and goes out in space somewhere.
I tried loading up the file in Simulate 2011 and I get the same issue where my mouse will jump to the corner of my screen. When I load in a file from a different project it works normally, which makes me think that there is a setting or something in the AutoCAD drawing that is causing this glitch. Any help would be appreciated.
