I have a sheetmetal detailer and when I run clash on his duct drawings, his entire supply or return system will highlight. This has made it very tedious to find a collision with a small piece of pipe or a pipe fitting as Navis will not zoom to the two entities.
He says he is using autocad and intellicad to product his drawings. When I open his file, all his duct is drawn via 3D faces and each face seems to have it's own entity handle...
This will be a long coordination process if I can't figure something out with his file.

There's a few options you may want to try.
In Navisworks 2011 onwards there's different viewing options in the Results tab which allow you to view the clashes in context, using this option will zoom out and then return you back to the clash helping you identify the location. You may want to use this in conjuntion with 'Hide Other' and 'Dim Other' options. Navisworks 2012 uses a wireframe view which should make viewing the clash much simpler. Also use Auto Zoom.
You may want to request that the pipe is modelled as smaller individual parts, this would obviously help identify clashes easier and would be more accurate to the real world if the system is assembled rather than installed as a single item.
Depending on how the model is created you may be able to break this model into smaller pieces by changing your selection resolution, this is the level of detail with which you would view the item in Navisworks, this can be changed in Options > Interface > Selection > Resolution. Last Object and Geometry are the most commonly used resolutions.
