I might not be understanding your questions, but what I am getting from it is that you want to import your references directly into your scene so that they are no longer references, but instead actually part of your scene. If that's the case you can open the reference editor (File > Reference Editor) select your renferenced objects and do a File > Import Objects from Refrence in the Ref. Editor window.
