I've had this happen to me several times - While i'm working on one part of my model and get back to a different part I discover some edges are missing. This happens when eges are close together. If there are 2 edges i use to form a sharp curve, some vertices have merged, causing one of the edges to dissaper.
Has this happened to you?! It's really frustrating, please help!
Your question title says merging vertices... If you did select some vertices of your mesh to be merged maybe the distance value was too much.... You might have also selected those vertices by accident while trying to merge vertices on another side of the object....in any case you can just fix those edges with the cut faces tool and move on.
