Shrinkwrap takes parts away from assembly

So I´ve searched forums and can´t find the answer. When creating a shrinkwrap some parts go missing and it seems to be different each time I do this after working a bit more on the assembly.

 

I´m making a model containing the piping, one guy is constructing the house and another draws the electrics. None of the others need my model for connections or anything, so I thought it would be best to keep it small. But as mentioned, it doesn´t work properly.

 

Sure, they can use it anyway but it looks bad to have gaps in the piping....

 

BTW I tried installing Inventor Simplification but it will not show up in any of the menues at all. In the windows control panel it says it´s installed.

 

Any idea on what I´m doing wrong?

Second pic, after shrink, shows the same piping, but another lod. My mistake.

 

But You can see the pipes above the three valves is gone anyway. And the flanges.
