Design copy in Vault and crosspart failure

I have taken another designers assembly and completed a "Copy Design" in Vault since I have to work on another machine that is similar. He has projected geometry from parts in his assemblies and now I have a bunch of errors in the references. Through Vault during the Copy Design process, I changed the main assembly name as well as all of the parts within it and have placed it in a new directory. I assumed (incorrectly apparently!) that Vault would take care of the references to the projected geometry and update to the re-named parts. Have I assumed too much or is this correct? I never use the cross part geometry in assemblies. Thanks for any info.
